As I said and Tom reinforced my suggestion of moving the nut back by making one that fills the gap at the end of the fretboard. It's the easiest option I think. I have done it to some of my guitars 40 odd years ago. Just to be different I made the nut and zero fret in one piece out of bone.

What would be considered a minimum thickness of bone nut to carry three strings?

If I was to slice this glued nut in half thickness, then remove flat from fretboard back, I would find my needed 1/8", but would only leave 1/16" thickness for strings.

I could also build it thicker by an additional glued bone to back and shape it to fit angle of scarf

Hi, you will also have to leave room for the depth of the string slots. Your second suggestion is the road I would take. If 1/16 bone is not laying on a dead flat surface the string pressure could crack through the slots. If you mean 1/16 wide standing on end, should be ok. Normally narrow nuts are fitted into a groove.

I'm not sure if the strings are going over the 1/16 face or over the wider side.

In your photo, the nut looks like it is around 1/4" wide. Notching is 1/8" would still leave you 1/8" to support your strings.

On the other hand, you could knock the nut loose from the neck and insert a 1/8" thick piece of wood to the fret board to effectively move the nut back that 1/8".

Gluing a piece of bone (or wood to the bottom of the fret board then shaping it at an angle to match the angle of the head stock is not a bad approach for maximum stability of the nut.

I wouldn't over-think it. Find the solution that is easiest for you based on your tools and skills and go that way. It't not that big a problem.

Gentlemen, after reading everyones post, it seems to me the fingerboard in question may be made that way on purpose.,,.possibly built with the intention the builder of the CBG would use a 1/4" "all thread" nut.,.,

I see alot of builder build this way (Weeklyhouse comes to mind) .,.,,.just a thought.,.,

Yep that makes sense, but one would think instructions would have been included re fitting and getting correct string height. Oh and Jerry, I think you meant threaded rod or bolt, typo states nut.

It almost makes sense. Fret board 1/8" short. Drop a 1/4-20 bolt behind the fret board and your strings should touch the bolt about 1/8" past the end of the fret board. But........Not everyone uses a 1/4" bolt for the guitar nut. 

That being said, then I guess that if it works out and intonates correctly then I guess it's "Mystery Solved"

I have a walnut heel so cut a 1/8” slice and glued in place after removing nut.
Mixed some walnut sawdust with glue for the joint then angled bone nut off scarf joint and achieved the 24.5” scale needed.

I’ve had the same problems with Warmoth necks , which is why I always measure them right out the box? It’s pretty common?
