Pics would be nice to help decipher the troubles. We may be able to offer advice to fix it.

As far as the nut and bridge height goes ....... the real answer is " as low as possible without buzzing".

But that tells you nothing. Dan Sleep starts at a nickels thickness. That's a good place to start.

5mm level difference between the soundboard and fretboard? If fretboard = board + frets: You could detach the fretboard, put a 5-6mm thick piece of wood between the neck and fretboard and sand now-excessive wood from the back of the neck.

It gets a whole lot easier if you meant "fingerboard" (no frets) - just put the 6mm thick piece of wood on top, sand the back of the neck, voila.

Thankyou for the fast replies, managed to make a difference by adding some thin slats of wood beneath the joint of the neck and box, and also using far smaller objects for the nut and bridge, considering it went so wrong its very playable, also thankyou for pointing out the difference between fret and fingerboard, i thought they both meant exactly the same thing sorry. just for your information i should have used the term fingerboard haha.
