another intonation question

When I tune my CBG with an elactronic tuner it sound great but with the fret methon both the D and high G are slightly flat.  how can that be fixed? I have the scale measured correctly. /do I need to move the nut forward?

I'm not sure what your using for your bridge but if you can adjust it try and angle your bridge slightly so that it shortens the length from nut to bridge at the D,G strings. Check the intonation at the 12th fret for adjustments. Hope this helps
