The distance from the nut to the 12th fret should be the same as from the 12th fret to the bridge. You mentioned that there is almost a two inch difference. It sounds like the bridge must be moved back to arrive at twice the distance of the 12th fret. It will never play in tune as it is. Someone built it who didn't know what they were doing. You have been taken. Try for a refund, if not, try to find someone who knows how to fix it. In the event all is lost, all is not lost if you or someone you know is handy, you could use all the parts of the guitar and start over with a new box and build it correctly.
