The bridge height off the lid is not important what is important is the string height off the fretboard. The neck angle and fretboard thickness and fret evenness and string floppiness all combine to give you a buzz free ideal action height. 

I take a longish straight edge lay it on the fretboard and measure the distance between the edge of the straightedge and the top where the bidge should go. Then i add a few mm to give me my action height and allow for flex in the top. Adjust if necessary. I tend to make them too big and then take off a bit, which is usually better looking than making them too short and adding a bit to the bottom.

Most of my bridges are about .6", just under 5/8"  My goal is 2mm action at the 12th fret (top of fret to bottom of string...)
