Try moving the bridge at a slight angle and see if that improves it.
If you have the 'last D' thinner tune it to the other D by ear, but higher.
A tuner should work for you or go to the link from Ted Crocker and download the tuner and try that on your computer.

D-a-d is by far my favorite tuning for three strings. i usually use relative tuning- 3rd string (heaviest) fretted at the 7th fret is the same note as the 2nd string open, and 1st string open is the same as 2nd string fretted at the fifth fret.

I would normally slack the higher strings and tune the lowest one first. If you can't get it to the note without breaking, then you'll have to switch to a different gauge string.

The digital tuners which work best for me clip to the headstock -- the only problem with them is that they tend to pick up the overtones sometimes: I will be tuning a D, but just as I get the note right, it flips to A. That is "normal" behavior.
