Frets. Are there any? If so, you might not have laid them out properly?

Check the harmonics at the 12th fret. The 12th fret harmonic should sound the same as fretting at the 12th fret. If it's close then it's a bridge intonation problem. If it's way way off then you have to either move the bridge or its a fretboard problem

Is your tuner calibrated properly - I had not noticed that my korg was waaaaaay off once - hardly even noticed that little button!!!

I watched this video a few times before it started to soak in. We must understand this to make the instrument sound right. Also your distance from the nut to 12th fret should be the same as from the 12th fret to where the bridge should be placed, for starters. Then watch this...

DI stance from nut to 12, and 12 to bridge is the same. I'll take a look at the video. Thanks!

This will do it. If your fretboard is reasonably level should sound pretty good, In the end nothing matters besides the bridge and the nut, which can always be changed... take it from me. I have made 6 guitars and 18 bridges, heheh.

Most likely your action is too high, so when you fret the string you bend it too much, making all note sharper, of course that's after you've confirmed fret placement, and bridge intonation as others have said

I didn't do fret wires, just pencil marks. So if it is that thank goodness I can easily change them. lol
