What is the best order.

I have a neck and fretboard with no frets yet. They aren't glued together. My dilemma is do I glue the fretboard on first to sand the transition to the neck? Do I add the frets first before staining? Should I stain after everything is glued and frets are in? Too much of a dilemma for me to decide on my own

I would recommend gluing the fret board to the neck first. Then, you can level the fret board if necessary. Then, add frets, and finally level the frets. Staining (if necessary) and finishing should be last.

Don't know about anyone else, but I build my fret boards complete with frets and position markers before gluing to the neck. Just works better for me for some reason. If you are staining get the fret board ready for frets and stain before installing them. Otherwise you could get some break out when cutting slots revealing the color underneath.
