If you're designing the neck at a 17" scale, the 14th fret at the body/box is 9.427" from the nut. With a 9" long box, the bridge will be about 1.427" from the tail end of the box, which leaves enough space for adjusting for intonation.

Alternately, to get the bridge a little more away from the tail end of the box, try making the fret board with the 15th or 16th fret at the body/box.

I'd suggest to figure out where you want the bridge to be and make the neck accordingly.  If you use a floating bridge it is all a lot easier as you can move it a little bit to adjust the intonation.
