Sounds like the fret slots were too wide.,,happens to me if I use soft wood for a fingerboard.,I use a homemade miter and a stew-mac saw, but the gitty setup should work fine..,Try using Oak for a fretboard, and if the slots still end up wide use wood glue to hold them in.,.,usually I slot the board, then fret the board.
Next I dress the fret ends and glue the board down.,.,shellac the neck and then level the frets with a fine mill file.,.,once in awhile I get a pesky low fret.,.,then I mark the top of the frets with a sharpie and gently file till all the frets are leveled.,.,once in a blue moon I'll polish the frets with 1000 grit sand paper.,.,,.that how i do it.,.,
What kind of wood is the fingerboard? soft wood doesn't hold the barbs on the fret's tang.
Do the frets have a 0.023 tang? (standard guitar type). the gitty saw cuts a 0.020 slot which holds a 0.023 tang tightly in hardwood.
Early on I had a little trouble free-handing (without any kind of guide) sawing slots, allowing the saw to angle and wobble and the slots ended up wider than they should.
how aggressive were you with the file when dressing the ends? I use Shane's trick of a belt sander and dress the whole side, frets and fingerboard at the same time.
